PLI vs. Song ID
What is the difference, and how is each determined? Also, when I sort my files by PLI, the Song Id always starts at "6" even when at PLI "1". (Even after a rebuild of all files)

PLI is just "play list index", the native "order" of play list items internally. it is the fastest thing to display since it does not have to "sort".
also: IT CAN CHANGE BETWEEN RUNS! so never use it to ID a song.
Song ID is a unique number, assigned to a song, and will never, ever change (unless you rebuild your library)
they are unrelated, and may have gaps when sorting by them
